Custom profiles don’t automatically include the permission. You have to manually check this permission in custom profiles.

Remember, you can roll out Lightning Experience to a specific set of users using profiles or permission sets.

After Lightning Experience is enabled, any new users you add automatically get Lightning Experience as their default experience if they also have the Lightning Experience User permission—whether from a standard profile or a custom profile that includes the user permission. New users also get the Switch option so they can access Salesforce Classic, unless you opt to restrict them to Lightning Experience.
